I had the audio cable issue with my Macbook Air and went ahead with the iFixit guide to repair it successfully. The only problem is that since that fix, my USB port no longer works.
Any ideas?

Don't know what steps you followed, nor from where, to fix it but you may have damaged the connector in the process. Recheck the connector is indeed connected... sometimes these "look" good but are in fact loose.
