It is possible to replace the charging port for this phone, and by the sounds of it you may want to try that solution. When you plug the charger into the phone does it fit in securely or is it loose? If it is loose the charging port may have been damaged, causing your problem. If you take a look at the [[Motorola Moto G 3rd Generation Troubleshooting#Section_Damaged_Charging_Port|troubleshooting page]], there appears to be a replacement guide in the works for the charging port. I would bookmark that page and check back often for any updates.

If the charger fits in securely and you are positive there is no issue with either battery you have tried, I would contact Motorola support regarding your issue.
